I've seen people respond with a Thanks to older threads. There is nothing wrong with that.
As to responding, you can always PM a person directly if you want to. You will find, however, that over time you may get a lot of thanks so it may become a little daunting to respond to every thanks. I believe that some give thanks in kind as a way of acknowledging received thanks.
